as oppose to subjecting themselves to a locker room full of males that would, more than likely, want to inflict some harm onto them? I think that's reprehensible.
I'd be more in line with opening up a teachers locker room for them to use, since they are physically/emotionally in a different category than either sex right now.

It would be one less opportunity for them to taunt them and/or physically attack them as most locker rooms aren't watched that closely.
Would other kids have no issues if he used another bathroom? no. But it would help put some kids at ease, as well as parents.
You're right. you can't be protected from everything, but should you be put in a potentially unsupervised dangerous situation, like a locker room?
