Looks like the Castle Rock company is down for the next few months. I don't see their bags available anywhere else. The color and appearance of their bag really does make for discrete, where the others suggested seem to still look too tactical for me. If anyone finds a link to the Castle Rock bags for sale, please post it here. (Hope you don't mind, Bryan.)

Edit: This isn't the extended version, so it probably won't fit a 16" upper.

I was poking around last night and stumbled upon this, evidently SO Tech has an offshoot product line that does their bags in more civilian colors. It's called Adventure Sports and I doubt these would generate any scrutiny.

If you're looking for discreet, Bat Bags are a good option:

I believe there's a clause that the bag/case has to be 'designed to contain a firearm'. But with a few mods you could say it's been repurposed.
That reminds me, I need to get around to repurposing a guitar case or two...

I just got John Farnam's 'quip' about the Comp-tac rifle case: http://www.comp-tac.com/product_info.php?products_id=280

you could always go with the classic hard guitar case and throw some pick and pluck and eggcrate foam in there for the ultimate custom case

( foam found here : http://www.foambymail.com/charcoal-pick-and-pluck-foam.html )

I use a 5.11 case for my duty rifle ans like it. Holds up very well to lots of abuse. Not super discrete though.
